I am planning on enrolling in courses I missed in my undergraduate career (Calc III, diff eq, maybe probability). Unfortunately my employer does not offer tuition reimbursement so I am trying to make a decision on which schools to apply to. I could afford the cost of a regular university, however a community college would be preferable as they are cheaper. Is there that much of a difference on paper between finishing these courses at a community college vs a regular university that would justify spending the extra money?

No. Community colleges are a good way to take the courses, get a good grade on a transcripts that you can use to meet the requirements.
No reason to spend extra. In many cases, community courses are better. I know many great professors teaching high level math courses at CC.
